The Mega Weapon's Destruction in the past make everything created with the Mega Weapon never happen exept Soto's Crew's resurrection. How this is possible?

It didn't. Only the time travel was erased.
Lloyd is still older, Soto still came back to life, they still fought their clones.. etc. It all still happened, except for the time travel. The Mega Weapon still existed, until it got thrown into space.

Lloyd is aged by Tomorrow's Tea not by the Mega Weapon. You not mentioned the Grundle's resurrection.
