The Samurai X Cave is an underground base of the ninja built by Nya in the Sea of Sand. It served as her personal headquarters and storage for her various machines, vehicles, and gear, when she was Samurai X. During the Nindroid crisis, Garmadon and Lloyd entered the cave to get Nya's car, which they used in their effort to escape the Nindroid Army and prevent them from capturing Lloyd.
Following the defeat of the Golden Master, Wu and Nya began rebuilding Destiny's Bounty in the cave. When the Elemental Masters returned from Chen's Island, they met up at the cave to discuss their plan of action, as the second Serpentine War was about to commence. Sometime later, Morro and several of his allies entered the cave to steal some of the gear there. Ronin and Nya tried to stop them, but Ghoultar corrupted Nya's Samurai Mech. Sometime later, Wu assembled the ninja at the cave to tell them Ronin and Misako went missing on the Dark Island.
After the Monastery of Spinjitzu was destroyed by the Council of the Crystal King, the ninja moved to the Samurai X Cave and made it their new base.

When Nya became Samurai X, she built her secret base to store her Samurai Mech and other vehicles in the cave system in the Sea of Sand. She later programmed the Falcon to know the location of the cave.[1]

Garmadon and Lloyd head to the Samurai Cave to retrieve Nya's car in order to get as far away as possible from the Overlord.

After creating plans for the reconstruction of the Destiny's Bounty, Wu and Nya went to the Samurai Cave where they began rebuilding the ship. While they were working on it, Misako arrived reporting she had yet to receive word from Garmadon or the ninja. Wu decides they must expand their search and Nya departs in the D.B. Express.

Misako attempted to use the cave's computer to contact Nya and Dareth but did not receive a response from either of them.

The Elemental Masters met up with Wu and Misako at the cave to discuss their plan of action, as the Anacondrai warriors had arrived in Ninjago. The alliance formulated a plan to spread out and attack Chen's noodle trucks, which were transporting Chen's Anacondrai-turned followers.

Following the separation of the Elemental Masters, Lloyd had Neuro send a message to the other Masters, telling them to regroup in the cave. After doing so, they came up with the plan of stopping the Anacondrai imposters in the Corridor of Elders.

At the Cave, the Ghost Warriors possessed the Samurai Mech, which she and Ronin failed to get back. As her Samurai equipment does no harm to Ghosts, they had to flee.

- In "The Art of the Silent Fist," when Lloyd and Garmadon enter the cave, an unknown vehicle can be seen in the background. It looks similar to Samurai X bike from set 70596 Samurai X Cave Chaos.
- Presumably after the Final Battle, Nya retired her boomerang and hung it in the Samurai X Cave as a memento.
- When asked about the circumstances surrounding the skeleton that guards the cave, Tommy Andreasen said, "Assume anything you will. The mystery has merit."[3]
- Prior to "The Art of the Silent Fist", the Falcon and Nya were the only beings to know the secret location of the cave.[1]
- The cave visible in Crystalized undergone many change due its redesign by WildBrain:
- the dragon skeleton above the cave has a changed design. The most noticeable changes are its increase in size and the added teeth in the front and the horns on the top of the head.[4]
- The samurai X symbol that was represented in the middle of the main platform is no longer present. (Maybe because it is not longer the symbol used by Samurai X since The Hands of Time)
- The main computer and the checkpoint of the base were before on the left side of the platform and are now at the center in front of the bridge (making the base more symmetrical) at the place where was the entrance for the vehicles.
- The entrance of the vehicles in now by the dragon skeleton mouth which previously gave access to a staircase so was only a pedestrian access, when the vehicles entrance was on the other side of the cave.
